The Use of Context-Sensitive Grammar For Modeling RNA Pseudoknots

چکیده

In this study, a context-sensitive grammar is suggested to model various forms of RNA secondary structures, especially pseudoknots. Comparing with a conventional context-free grammar used to model secondary structures of RNA sequences, the use of context-sensitive grammar gives us an advantage of more natural representation of pseudoknots. The suggested grammar directly reflects the appearance characteristic of each form of RNA secondary structure, i.e., hairpins, internal loops, double helixes, and bulge loops. An augmented transition network and the Java programming language are suggested to implement the suggested context-sensitive grammar.

The language of RNA: a formal grammar that includes pseudoknots

MOTIVATION In a previous paper, we presented a polynomial time dynamic programming algorithm for predicting optimal RNA secondary structure including pseudoknots. However, a formal grammatical representation for RNA secondary structure with pseudoknots was still lacking. RESULTS Here we show a one-to-one correspondence between that algorithm and a formal transformational grammar. This grammar...

Stochastic modeling of RNA pseudoknotted structures: a grammatical approach

MOTIVATION Modeling RNA pseudoknotted structures remains challenging. Methods have previously been developed to model RNA stem-loops successfully using stochastic context-free grammars (SCFG) adapted from computational linguistics; however, the additional complexity of pseudoknots has made modeling them more difficult. Formally a context-sensitive grammar is required, which would impose a large...

Prediction of RNA Pseudoknotted Secondary Structure using Stochastic Context Free Grammars (SCFG)

Pseudoknots are a frequent RNA structure that assumes essential roles for varied biocatalyst cell’s functions. One of the most challenging fields in bioinformatics is the prediction of this secondary structure based on the base-pair sequence that dictates it. Previously, a model adapted from computational linguistics – Stochastic Context Free Grammars (SCFG) – has been used to predict RNA secon...

Soft Computing based Model for Identification of Pseudoknots in RNA Sequence using Learning Grammar

RNA structure prediction is one of the major topics in bioinformatics. Among the various RNA structures, pseudoknots are the most complex and unique structure. Various methods have been used for modeling RNA pseudoknotted secondary structure. In this paper a new model for prediction of RNA pseudoknot structure has been proposed. In this model, features of two existing techniques, i. e. neural n...

RNA Structure Prediction Including Pseudoknots Based on Stochastic Multiple Context-Free Grammar

Several grammars have been proposed for modeling RNA pseudoknotted structure. In this paper, we focus on multiple contextfree grammars (MCFGs), which are natural extension of context-free grammars and can represent pseudoknots, and extend a specific subclass of MCFGs to a probabilistic model called SMCFG. We present a polynomial time parsing algorithm for finding the most probable derivation tr...
